1. The supplied CD-ROM is a nice teaching aid. Yet, it is difficult to "extract" pictures from it for teaching purposes. It would be much more useful if the pictures were individually supplied in standard high-quality graphic formats like TIFF, instead of PDF. The later is perfect for distributing text with pictures, but not to retrieve such pictures. Other publishers distribute the book artwork as individual TIFF files. That approach greatly enhances the book and boost sales. This is particularly useful for teachers. Actually, it is a must for us these days. Please, make sure that future versions of the CD-ROM or DVD-ROM are --as this one-- compatible with the open-source Unix-based Mac OS X platform. Thanks.

15. It should be clearly indicated the organisms with genomes made of dsDNA, ssDNA, dsRNA and ssRNA.
16. Missing bioinformatics tools and step-by-step analysis of genes and mRNA (see next) and whole genomes.
17. It would be really helpful to explain clearly and analyze --even from a bioinformatics point of view-- the structure of genes, mRNA, CDS, introns, exons, promoters and terminators. It is not clear where do these elements start or end or how to recognize them. Diagrams and graphs would greatly help to explain these absolutely basic and fundamental concepts. In other words, imagine that you have cloned and sequenced a genomic gene as well as a full mRNA (cDNA). Now you want to publish your results and for that you do a comprehensive description of your gene (chromosome) and cDNA (mRNA). That is precisely the kind of information that is missing as a diagram and explanation. In this way, it should be indicated that you may encounter several ATG (or other) starting coding triplets in the mRNA, that if the 20 or so amino acid residues of the 5'-end of a peptide have a high percentage of hydrophobic residues, they are likely part of a leading peptide which would be further excised, that you may encounter several polyadenylation signals, etc. On the genome side, the promoter and terminator structures should be analyzed, as well as the intron-exon boundaries.

The handling and analysis of data generated by proteomics investigations represent a challenge for computer scientists, biostatisticians, and biologists to develop tools for storing, retrieving, visualizing, and analyzing genomic data. Informatics in Proteomics examines the ongoing advances in the application of bioinformatics to proteomics research and analysis. Through computer simulations, scientists can determine more about how diseases affect cells, predict how various drug interventions would work, and ultimately use proteins as therapeutic targets. This book first addresses the infrastructure needed for public protein databases. It discusses information management systems and user interfaces for storage, retrieval, and visualization of the data as well as issues surrounding data standardization and integration of protein sequences recorded in the last two decades. The authors subsequently examine the application of statistical and bioinformatic tools to data analysis, data presentation, and data mining. They discuss the implementation of algorithms, statistical methods, and computer applications that facilitate pattern recognition and biomarker discovery by integrating data from multiple sources. Most chapters read like essays, meant to stand on their own. That means that many chapters repeat introductory material already covered, and remake points already made. Yes, I appreciate that silver staining does not properly represent the whole range of protein expression levels. I do not appreciate the need to stat that three or four times.
Despite its "Introduction" title, the author seems to forget what a novice will need to learn. For example, there's a discussion of isoelectric focussing for protein separation. That includes mention of the technique's history, and why it used to have reproducibility problems. I never did see an exact description of what the techique actually is or how it works, though. Likewise, the author describes a number of important software packages used in proteomics. There are no screen shots, though, comparisons of capabilities, details of usage, or even references for letting me find out more on my own.
When I got to the the end of this book, I wanted to go back and review a few points. Because of the generally poor organization, it was always a struggle to figure out just which discussion covered the topics I wanted.
Other books cover almost all of this title's content, and do so more clearly. I suggest that the interested reader keep on looking.
